Q: Is it possible to connect the 2 pots directly to the STM32F4?
Q: Are the MIDI notes coming in through USB, merged with the CC messages from the buttons and output to MIDI1 OUT on PA2?

Yes, you can connect up to 8 poti directly at port J5a/b on the core module.

To me it looks like I have to set the mask in the setting file, but to what?

You have to configure event_ain events.

You can find all options at the end of .ngc part in the NG Manual.
